Any foreign/forced subs get extracted with MKVExtract and I check to see if they fall outside the video frame. I next use Mediainfo to check the subtitle tracks. For example, Shin Godzilla uses a 3.1 DTS track, but Handbrake will only convert to either stereo or 5.1. I use Megui for it because I already had it on my PC from years back and it actually does VBR for OPUS (handbrake only converts to a fixed bitrate, which is stupid) and honours non-traditional channel setups. I extract the audio and compress that with Megui to OPUS matching bitrate to audio channels - 96KBPS per channel for HD audio (DTS, TueHD, etc) and 80KBPS for non HD audio (AC3, etc).
